Customize Documentation in Kepler removes all base documentation

Description

Base documentation is provided by comments in java source code. In Kepler,
adding any 'Custom Documentation' removes ALL the base documentation. In PTII,
however, the custom documentation only replaces that fields where new info has
been added.

The Kepler action of removing all base documentation is a 'bug' and should be
corrected

The documentation for ports and parameters and other unchanged information should appear now in the DocViewer upon customizing Documentation.

Added DocViewer & DocManager to the Kepler Tree.
Added package ptolemy.kernel.util in javadocs creation.

(generating docs again would remove any excpetions that you might see related to
NamedObj.doc.xml being not present)
